Honegger studierte von 1986 bis 1992 Anglistik, ältere germanische Sprachen und ältere deutsche Literatur an der Universität Zürich. Nach Auslandsaufenthalten in Großbritannien und den USA, wurde er Assistent am Englischen Seminar der Universität Zürich. <br />

Er promovierte 1996 mit einer Doktorarbeit zum Thema ''From Phoenix to Chauntecleer: Medieval English Animal Poetry''. Später erneute Aufenthalte in Großbritannien und Frankreich. Habilitation mit einer Arbeit zu Liebesdialogen in der mittelalterlichen Literatur. <br />

2002 nahm er die Professur an der Universität Jena an, wo er seitdem Professor für Anglistische Mediävistik am Institut für Anglistik und Amerikanistik ist.<br />

J. R. R. Tolkiens ''[[Der Herr der Ringe|The Lord of the Rings]]'' las er zum ersten Mal 1985, nachdem er bereits in seiner Jugend viele Science-fiction- und Fantasy-Romane gelesen hatte. Nach der Aufnahme seines Studiums begann er intensiv nach Tolkiens literarischen Wurzeln und Inspirationsquellen zu forschen. Seitdem forscht er zu Tolkien und seinem Werk.
